I would just like to ask your opinion on the issue about "prohibiting Jeepneys in the streets of Manila", will it violate the any constitutional right or living of the jeepney drivers?"

I think there is no constitutional right violated in prohibiting jeepneys in the streets of Manila. Operating a jeepney is under a certificate of public convenience, a franchise that can and should be regulated.
